The pop-up game client doesn't play as well, and you don't have the control you do (to check/change browser settings) when just opening the game client directly.

I can attest to this too. I play in a tab. It's smoother game play AND the graphics are WAY better than the pop-up window. I use Chrome but I'm gonna try a couple others soon.
I always play in a tab, the only tab open. Unless you have a high end processor and a ton of RAM be sure nothing else is running as well.
