True, what we see is not always exactly what the program calculate, sometimes it isn't, but mostly it is. IMO, in this case WGT did an excellent job animating that ball flight.
I watched it dozens of times and took 16 screen shots trying to capture a super slo-mo animation to see what happened.
I found it conducive to hide the flag and see what went on behind it.
Watch this animation after hiding the flag. I slowed down the animation as it got near the cup.
Pay close attention to the pinpoint shadow of the ball.
It clearly shows the ball did not strike the flagstick or hit the ground.
The ball flew straight into the cup. It disappeared entirely for a frame. And then emerged from the cup.
