There appears to be a new bug that has been introduced.
When a new message is received, you are not notified via the green message button on the top left, but only if you are on your profile page:

We are aware of the issue. Strangely enough it seems to not effect secure pages like when you enter your account page. Also we are aware of the crazy number of emails you are receiving for notifications (I received 6 earlier about the same private message).
I'm hoping we can have this fixed for you all soon.

All well and good Champ, but this has been going on since the last update. It is not to dissimilar from the multiple tournament announcements/results or friends updates that previously.afflicted the game.
Perhaps your testing should discover these before updates?
